More than likely it's not the number of files you have nor the number of drives. I've found that some drives require enabling the "Use the poller mechanism for monitoring this folder" setting on the shared folder config screen. It's unknown why some drives work fine without it, but others require that setting on. Since it's all happening on the same computer with the same OS, I can't point at an OS issue. It's simply something specific with some drives.
I have noted that if I edit an existing playlist file, I have to manually scan the folders to update the info within the playlists. Adding a new playlist gets picked right up, but not if a file is edited.
I have over 7000 files in seven different shared folders spread across four hard drives. But I don't know how that compares to your "humongous" number of files.
